    目的 对2022年10月德阳市一起由新型冠状病毒(Severe acute respiratory syndrome coronavirus 2,SARS-CoV-2)引起本土疫情的病毒进行全基因组测序和特征分析,为疫情的精准防控提供参考。方法 收集此次本土疫情的新冠感染者阳性标本,使用高通量二代测序技术对新型冠状病毒进行全基因组测序,并利用“微未来”MicronCov基因组测序分析平台进行序列组装拼接。使用Nextclade与Pangolin在线平台分析病毒所属株系和具体型别,使用MAFFT( v.7.037b)进行多序列比对,应用进化分析软件MEGA 7构建病毒的系统进化树,结合流行病学调查信息进行溯源分析。结果 测序得到8份高质量序列(覆盖度>96%),Nextclade分型结果均为22B Omicron,Pangolin分型均为 BA.5.2.48变异株。与武汉参考株(EPI_ISL_402124)比对显示,8条BA.5.2.48序列存在75-77个核苷酸変异位点。其中4条序列共享75个核苷酸变异位点。另外4条序列中,有序列分别新增NSP12区的A14960T、T15521A突变和A12160G回复突变;以及S蛋白NTD区的T22304A突变。进化树显示来源于德阳市2个不同区域的8份标本处在一个进化分支下,并与同时期广东、北京、天津的病例序列聚成一簇。结论 由omicron变异株 BA.5.2.48导致此次本土疫情,病毒在本地隐匿传播且持续变异,需持续加强新冠病毒本土变异监测工作。

    Abstract:

    Objective Analysis of the complete genomic characteristics of the virus causing a local outbreak of Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) in Deyang City in October 2022, providing a reference for precise epidemic prevention and control. Methods: Positive specimens of COVID-19 patients from this local epidemic were collected. Whole-genome sequencing of the novel coronavirus was performed using high-throughput second-generation sequencing technology, and sequence assembly and splicing were conducted using the "MicronCov" genomic sequencing analysis platform. The strain and specific type of the virus were analyzed using the Nextclade and Pangolin online platforms. Multiple sequence alignment was performed using MAFFT (v.7.037b), and a phylogenetic tree of the virus was constructed using the evolutionary analysis software MEGA 7. Tracing analysis was conducted in combination with epidemiological investigation information. Results: Eight high-quality sequences (coverage > 96%) were obtained through sequencing. The Nextclade typing results were all 22B Omicron, and the Pangolin typing results were all BA.5.2.48 variant strains. Compared with the Wuhan reference strain (EPI_ISL_402124), the 8 BA.5.2.48 sequences had 75-77 nucleotide mutation sites. Among them, 4 sequences shared 75 nucleotide mutation sites. In the other 4 sequences, there were mutations of A14960T and T15521A in the NSP12 region and a reversion mutation of A12160G; as well as a T22304A mutation in the NTD region of the S protein. The phylogenetic tree showed that the 8 specimens from two different areas of Deyang City were located under one evolutionary branch and clustered with the sequences of cases from Guangdong, Beijing, and Tianjin during the same period. Conclusion: The BA.5.2.48 variant strain of Omicron caused this local epidemic. Before the first reported case, it had been spreading covertly in the local area. The local novel coronavirus continues to mutate, and it is necessary to continuously strengthen the monitoring of local novel coronavirus mutations.
